A power flyer will have exactly the same problems as the internal port if
the drives are conflicting, i.e. not recognising drives. It will let you use
each on its own bus though (2 masters).

It stopped mine from booting when I had the jumpers wrong on a CD-ROM and a
HD. Both were set to master, and all I got was a black screen, couldn't even
get the early startup screen, and the HD access light was on constantly,
even though there was no access or noises. All fixed by looking up the
jumper settings and setting them right.

Very possible, especially if one of them is quite old

If they conflict, it mightn't boot at all, but if it does, you should get
the "insert disk" screen after 20-30 seconds.
