Vir Cotto, Londo's new assistant arrives on Babylon 5 and as his first duty, informs Londo of an unprovoked attack on the Centauri agricultural colony, Ragesh 3. Upon further investigation, Londo discovers the Narn regime is responsible for the attack and vows to kill the Narn Ambassador, G'Kar. Meanwhile, Garibaldi investigates a series of raider attacks on supply ships as they exit hyperspace, and must now act quickly as the next cargo vessel into the area has in fact been hired to carry refugees. While protecting the ship Garibaldi and Sinclair discover that the Narns have been supplying backup for the Raiders. At a meeting between Ivanova and the new resident Telepath, Talia Winters, Ivanova explains the reason for avoiding her.

Soul Hunter

Dr. Stephen Franklin arrives on Babylon 5 to assume his position as the station's new resident physician. Shortly after his arrival, an unknown ship appears out of hyperspace, spinning wildly out of control on a collision course with Babylon 5. Commander Sinclair pilots a Starfury to retrieve the damaged ship and proceeds to tow it back to Babylon 5. The ship's occupant is recognised by Delenn as a Soul Hunter, a race that saves the souls from dying people. This one however turns out to be a renegade, and soon after, Commander Sinclair learns of his intention to kill Delenn and steal her soul.

Born to the Purple

Londo falls in love with Adira, a Centauri dancing girl who has been ordered to steal the purple files from the Centauri Ambassador. Adira drugs Londo and uses a mind probe to extract the code needed to access the files and takes them to her master, Trakis. Sinclair decides to help protect the ambassador's political career and sets out to help Londo retrieve the files. In the meantime, Garibaldi begins to investigate unauthorised Gold Channel transmissions being made to Earth. Later he discovers that Ivanova has been using the priority Gold Channel to contact her dying father back on Earth.

Infection

Dr. Vance Hendricks arrives and with him brings newly discovered alien organic technology. He contacts his old friend Dr. Franklin and with his help uses Babylon 5's medical centre to perform tests on the alien technology. Dr. Vance's assistant Nelson Drake is infected with the organic weapons and they start to merge into a half Human, half alien hybrid. Sinclair and Garibaldi track the creature as it rages through the levels of Babylon 5, attacking anything in its way. The Commander also does his best to avoid an interview with a determined ISN reporter to mark the second anniversary of Babylon 5.

The Parliament of Dreams

A week long festival is held aboard Babylon 5 to encourage each alien race to demonstrate their dominant religious beliefs. G'Kar receives a message from a now deceased Narn and learns that a deadly assassin has been hired to torture and kill him. G'Kar becomes very suspicious of anyone approaches him, especially his new aide, Na'Toth. His fears are confirmed when he is left a black flower, a signal given as a warning from the assassin. An old relationship recovers momentum as Commander Sinclair learns that an old flame, Catherine Sakai, is aboard Babylon 5.

Mind War

A Rouge telepath, Jason Ironheart, arrives on Babylon 5, soon afterwards followed by two Psi Corps telepaths sent to shut him down. Jason turns out to be an old friend of Talia Winters and contacts her for help. His powers are far beyond those of other telepaths after being part of an experiment by Psi Corps, and as a result he experiences great problems controlling them. The 'mind quakes', as they are called, grow stronger and threaten the station's safety. Catherine Sakai has a strange encounter near Sigma 957, which may have more significance later.

The War Prayer

The Home Guard, a fanatical pro-Earth group, starts a campaign aboard Babylon 5 by attacking prominent aliens in the hope of unbalancing the fragile peace. A man from Ivanova's past arrives and is revealed to be part of the Home Guard as he starts to recruit new followers. Commander Sinclair and Ivanova start to plot an elaborate plan to capture him. Londo must make a hard decision as a young Centauri couple come to him for help. They wish to marry for love, something which is forbidden on the Centauri Homeworld.

Sinclair is kidnapped by two operatives from a covert Earth agency who want to find the truth about what really happened on the Battle of the Line. Sinclair is strapped to a chair and propelled into a virtual reality cybernet, from which they attempt to fool and confuse Sinclair into giving them the answers they want to hear. As Garibaldi heads a Security team determined to locate and rescue the Commander, Sinclair learns that Delenn's part in the Battle of the Line is not as innocent as it first appeared.

Sinclair and his crew are ordered to protect an alien war criminal until she can be transported back to Earth. Deathwalker, as she is known, is responsible for the deaths of many alien races. She will trade the key to eternal life with Earth, but there is a hidden price to pay. Kosh hires Talia Winters for a series of meaningless meetings. Insurance for the future?

Dr. Franklin has to make a critical decision as he tries to save the life of a young alien boy whose parents will not allow him to operate for religious reasons. The parents claim that if he operates the boy's soul will escape from his body. He will then become an empty shell and will no longer be their son. As time runs out for Dr. Franklin, he asks Sinclair to intervene and authorise him to perform the surgery. Sinclair denies his request and Franklin takes matters into his own hands, with tragic results. Meanwhile, Ivanova commands a fighter wing sent to escort a civilian ship away from some nearby raiders.

As President Santiago begins his journey towards Babylon 5 to present the station with a new fighter wing, an explosion rips through Cobra bay 12, severely damaging the area and killing a member of crew. The President's Security team, sent ahead to ensure his safe arrival, assume control of the situation, and Garibaldi finds himself accused of sabotage. Sinclair is forced to suspend Garibaldi as the Presidents Security team investigate. As more clues are found in his quarters he becomes a fugitive, going Down Below as he works to clear his name and track down the real saboteur.

An accident occurs in the docking bay, killing a dock worker and destroying a Narn transporter's cargo. The investigation into the accident reveals it was caused by malfunctioning sub-standard equipment, and as a result the dock workers decide to strike in the hope of getting new equipment and workers. As the strike continues to threaten the the trade of Babylon 5 with long delays, Sinclair must find a solution to the situation before the dock workers get violent. Meanwhile, Londo attempts to keep G'Kar from obtaining a sacred flower required for a Narn religious ceremony.

Signs and Portents

As the raiders begin to strike nearer to Babylon 5, the station must prepare to defend itself. Londo gets ready to receive back the Eye, an old Centauri symbol of nobility. His aim is to return the Eye to the Emperor on the Centauri Homeworld. In an attempt to find the truth, Sinclair asks Garibaldi to find out what happened to him on the Battle of the Line in the Earth-Minbari war. A Centauri women has a strong vision of the station's destruction and a stranger visits each of the alien ambassadors asking the strange and confusing question, "What do you want?".

A friend from Garibaldi's past arrives on Babylon 5 with the hope of glory in an alien fighting tournament. Walker Smith from Earth aims to be the first Human to enter into the Mutai, a fighting tournament with no gloves and no rules. At first, because he is Human, he is refused entry to the tournament, but an alien called Caliban who has fought before steps in. He informs Walker of one remaining way to enter the Mutai and fight the Champion. Rabbi Koslov, a close friend of Ivanova's, visits the station to try and help her come to terms with the recent loss of her father.

Grail

A man called Aldous Gajic arrives on Babylon 5 to continue his order's search for the Holy Grail. He befriends a petty thief called Jinxo who, after being caught by Security, will do anything he can to stay on the station. Jinxo had worked as a construction worker on all of the Babylon stations and blames himself for the downfall of the previous four, each of which had occurred after he left the station. Other investivations into a string of strange attacks suggest that a deadly creature known as a Na'ka'leen feeder may be aboard Babylon 5.

Eyes

Ari Ben Zayn, also know as "Eyes", an Earthforce Colonel from internal affairs, appears on Babylon 5. He reveals that he has been sent to evaluate Sinclair and his command crew's performance and loyalty to Earthforce. Ari Ben Zayn makes it clear that he wants to use mindscans on the command crew using a telepath. Ivanova strongly objects to these scans and they must find a way to stop the Colonel. As Sinclair is suspended, Garibaldi suspects the investigation to be a personal vendetta against the Commander and starts to collect background information on "Eyes". Meanwhile, Garibaldi accepts Lennier's offer to help rebuild a 20th century motorcycle, but later finds to his surprise that he has completed the bike without him.

Babylon 5 sees the arrival of a Minbari War Cruiser carrying the corpse of a Minbari war hero. The corpse is to be viewed as a sign of respect to the great Minbari leader. However, once again the fragile peace aboard the station is in danger as the corpse is stolen. As the situation begins to escalate, the leader of the Minabari Warrior Caste threatens to declare war. Meanwhile, Ivanova and Talia clash over the best future for a young orphaned girl who is starting to show telepathic powers. Ivanova encourages the girl to meet with the alien Ambassadors in an attempt to stop her enrolling into the Psi Corps. The young girl may also hold the key to the Minbari hero's disappearance.

A Voice in the Wilderness, Part I

Babylon 5 detects large seismic activity emitting from Epsilon 3, the planet which Babylon 5 orbits. As the seismic activity increases, a research team is sent out to investigate. When the exploration craft is fired upon by something beneath the planet,s surface Sinclair and Ivanova decide to pilot a craft down in an attempt to discover the cause. They are to find something of great importance and must help stop the destruction of Epsilon 3 for their own and the station's safety. An Earth Alliance Heavy Cruiser also arrives to try and assume control of the situation. Meanwhile, Garibaldi desperately tries to contact an ex-girlfriend on Mars to find out whether she has survived the Mars rebellion.

A Voice in the Wilderness, Part II

Starfuries from the Hyperion are launched and are met with heavy fire power from the planet as Commander Sinclair tries to delay the Hyperion's actions. With the increase in the activity on the planet, Sinclair and his crew must now start to consider evacuating Babylon 5. As speculation about the discovery on Epsilon 3 leaks through the station, many aliens attempt to claim the planet as their own, including the Earth Alliance. As an alien ship arrives from hyperspace, Commander Sinclair must now prepare for a battle on two fronts to protect Epsilon 3 and Babylon 5 from destruction. Draal, an old mentor of Delenn's, decides to make an important sacrifice in an attempt to stop the destruction of the Planet.

Babylon Squared

After investigating a strange energy source a Starfury returns to the station with its pilot dead. As the investigation into the pilot's death begins Babylon 5 receives a distress call from a seemingly impossible source, Babylon 4. The fourth Babylon station had disappeared four years ago shortly after going online, and now appeared to have returned. Throughout the evacuation of Babylon 4 Sinclair and Garibaldi both start to experience terrifying visions of the future. They also come into contact with two mysterious strangers, the first called Zathras, and the second known simply as 'The One'. Meanwhile, Delenn confronts the Grey Council after receiving a surprising offer.

The Quality of Mercy

Franklin looks into a disgraced doctor operating without a license, using a strange alien machine to cure her patients. A convicted killer is sentenced to the death of personality, a process by which the criminal is implanted with a new personality so he or she can serve the community that they damaged. The prisoner escapes before the Brainwipe can take place but is injured in the process. He proceeds to take the healer hostage, and she is forced to make a terrifying decision to kill or cure. Lennier also enjoys a lively party as Londo takes him on a tour of the Bars and Casino's of Babylon 5.

Chrysalis

As the year 2258 draws to a close Garibaldi receives a strange message from a dying informant. Acting upon this Garibaldi, starts to investigate and learns that the life of the Earth Alliance President may be in danger. The sinister figure of Morden contacts Londo and offers to simply fix the problem of the Narn Military outpost located in Quadrant 37 without reward. As Garibaldi discovers more information confirming the assassination attempt on the President he is shot leaving him critically injured in Medlab. Meanwhile, Sinclair proposes to Catherine Sakai, and Delenn offers to tell the Commander the truth about the Battle of the Line as she prepares to begin a strange and lasting transformation.
